Rear caliper questions? - Need help with maintenance

Have installed new rear discs. In doing so I have screwed the pistons back into the calipers, how do these brakes adjust themselves? Also there are two indentations in the pistons and two nipples on the pads but the nipples on the pads are outside the diameter of the piston. Are the nipples on the pads supposed to match the indentations in the piston, not sure how all this works. Any help would be appreciated
